Wasting no time after his defeat with Princess Toadstool rescued by Mario and Luigi in ''Super Mario Bros.'', Bowser again invaded and conquered the Mushroom Kingdom using Dark Koopa magic, kidnapping the Toads once more. He also kidnapped Princess Toadstool and hid her deep inside one of his castles. While many of his troops employed similar tactics as before, several new strategies were used. Some [[Blooper]]s were instructed to fly in the sky and the [[Piranha Plant]]s with their frequent red sub-species spent hardly anytime hiding in their Warp Pipes. [[Poison Mushroom]]s were used as well. [[Goomba]]s, [[Koopa Troopa]]s, [[Buzzy Beetle]]s, [[Koopa Paratroopa]]s and [[Hammer Bro]]s were able to go underwater and are almost invincible as Mario could not stomp on them but had to shoot fireballs in his fire form or use the [[Starman]] to kill them. Trapped inside the castle's walls, Peach and the [[Toad (species)|Toads]] could not send news of the attack to the outside world, but by coincidence Princess Peach had sent Mario an invitation to the castle that very same day. With the help of several Toads and hints left by Princess Peach, Mario obtained all 120 Power Stars and rescued Princess Peach. He kidnaps Princess Peach in his hand and takes her away, hoping for her to witness his creation of his new galaxy in the center of the universe and bake him some cake. Mario heads to Peach's castle where he finds two Lumas. After seeing Baby Luma with Mario, they offer to aid Mario in his search for [[Power Star]]s. One of the Lumas transforms into a [[Launch Star]], which sends Mario away from Mushroom World to the [[Sky Station Galaxy]] and begin his adventure.

The message shocks the three Toads and Mario, and immediately, Mario and the three Toads run to save Princess Peach through various worlds of Mushroom World.

Rainbow Road appeared to take place far above the Mushroom World's atmosphere, and one of the races courses even appeared to take place in the [[Gold Leaf Galaxy]]. To ensure that nobody tried to stop him, Wario set up many of his minions to serve as mini-bosses in each one of the Kingdom's areas in the game. Fortunately, his plan did not go too successful as his minions were defeated by Toad (with the help of his friends [[Birdo]] and [[Wanda]]). Eventually, Toad defeated Wario himself and saved both the Kingdom as well as the Woods that began it all. In the SNES version of the game, Toad even went to destroying [[Wario's Castle|Wario's own castle]] (that was constructed in the Mushroom Kingdom) by throwing a bomb at it.

Bowser thwarted Mario’s attempts to rescue Princess Peach by turning himself invincible, and nearly killed Mario in the process, sending him hurtling to the earth.

When Mario arrived in Rogueport, he discovered what happened to the princess from various eye-witnesses. With the map and the help of [[Goombella]] and [[Professor Frankly]], Mario discovered the [[Thousand-Year Door]] and realized that to find Princess Peach, he would need to track seven keys to the door. These keys, the [[Crystal Stars]], were the treasures of the Magical Map. After many adventures and gaining new partners, Mario learned the full story of the X-Nauts. [[Sir Grodus]], their leader, had long planned to unlock the Thousand-Year and use the "cataclysm" locked inside to take over the world. Still, this did not explain why they continued to hold Peach after questioning. Tricking Mario into opening the door, Sir Grodus reached the cataclysm moments before the plumber and his friends. The cataclysm that had been sealed away by the Crystal Shards was in actuality an apocalyptic demon known as the [[Shadow Queen]]. She returned to her former self by possessing Princess Peach, and proceeded to wreak havoc upon the scene. Defeating Grodus, she turned her anger to Mario and the rest of the world. Mario was able to defeat her after the Crystal Stars gathered positive energy from their hidden locations and returning it to the scene. The light that resulted freed Peach from her prison momentarily, and she charged up Mario and his partners with her remaining power.
 
After these events, Rogueport and its surrounding areas remained the roughest part of the Mushroom Kingdom. Yet, some peace had returned to the area, and hope had returned.

However, Bowser had not died, and thus King Boo was operating a [[False Bowser]]. Luigi and E. Gadd were able to trap King Boo and his False Bowser inside a painting. Mario was safely rescued and the brothers to their home, ensuring the continued protection of the kingdom. E. Gadd went on to benefit the world with his inventions.

Luckily, this attack had been forseen by [[Prince Peasley]] of the Beanbean Kingdom. He wasted no time in alerting Peach of the situation. A [[Birdo]] agreed to disguise herself as the princess and stand in for her on the day of the attack. The Birdo's voice was stolen by the witch and replaced with an explosive vocabulary. Every time she spoke, the Birdo would cause explosions in the castle. Bowser arrived shortly after the attack to kidnap Peach, but finding the disguised Birdo, he instead lent Mario and Luigi a hand in defeating Cackletta. The trio set off for the Beanbean Kingdom.
 
Yet, Peach could not travel to the Beanbean Kingdom to notify her heroes of her true situation due to Cackletta's invasion. As soon as she received word of Cackletta's death at the hands of the Mario Bros., she rushed out to greet them. Almost immediately, she was kidnapped by [[Bowletta]], who was truly Bowser possessed by Cackletta's disembodied spirit. After a long battle in the Beanbean Kingdom, the brothers were able to save the Peach and defeat Cackletta by destroying her spirit. Bowser was saved in the process.

Peach then destroyed the artifact and spread the [[Cobalt Shards|Cobalt Star Shards]] throughout the kingdom. The rest of the invasion and the search for the Shards was carried out by [[Princess Shroob]], the elder's younger sister.
