The battle against Bowser is pretty similar to the last few fights, except for a few minor changes. Unlike the previous battles when the player had four mines (Eight in the remake), this battle has five. Bowser also adds some new twists. When Bowser slams the ground, shock waves will appear, and they'll damage Mario if he touches them. Bowser will also breathe fire that will spread all around the battlefield. The last difference is that Bowser has to take damage from three mines before admitting defeat. On a side note, when Bowser takes damage from two mines, he'll shake the battlefield, causing it to form a star-like shape; this makes the third throw require much more power and timing than the first two. Additionally, each time Bowser is damaged, it becomes easier for Mario to grab Bowser's tail without having to bait him into performing the charge attack.

Bowser in the Sky is one of only three levels in Super Mario 64 DS that only one certain character can access, as Bowser will only allow Mario to enter this level. The others being Chief Chilly Challenge for Luigi and The Secret Under the Moat for Wario.

Trivia
*In Super Mario 64 DS, this course can only be accessed as Mario however a glitch on the stairs can be preformed to allow access as anyone. It also allows you to finish the game with as few as 50 Stars. Go to the stairssecond stair, face the corner, charge up a run, and slide kick into the corner. If it fails, you will lose a life but if it all goes well, you will get shot into the sky and from there guide the character to the top of the Endless Stairs. After beating Bowser, the credits will have some odd side effects (which involve the character you used being present in the scenes) and after Rainbow Ride's scene, you lose a life and some of the game's sound effects are gone. You can also save your game after this. Also, diedue to a scene in the credits, the Submarine in Dire, Dire Docks is also back however due to this, the door to the upper floor is locked again. This can be fixed by beating Bowser in the Fire Sea again. More information on this glitch can be found on the video below.
