Making use of the DS's features, the player is offered three different ways to control the character. All three modes are always accessible by pressing Select.

*In standard mode, the chosen character is controlled with the Control Pad. The stylus can also be used in Standard Mode. Jump is dsnds; punching, kicking, and sticking out Yoshi's tongue is dsnds; and dashing is dsnds. The dsnds button is used for crouching, while dsnds handles the camera together with the dsnds Control Pad. Additionally, if the player presses and holds dsnds and presses dsnds, the player will wall kick (if playing as Mario). Compared to Super Mario 64, where Mario was moving as fast as the player tilted the n64 of the Nintendo 64 controller, the characters in Super Mario 64 DS move much more slowly when the running button is not pressed.
*In touch mode, the character is controlled by having the player move their thumb or the dsndsstylus across the touch screen. By using the thumb or stylus, the character's speed can be adjusted by the player in a manner similar to what was possible with the Nintendo 64's Control Stick. Jumping, crouching, and kicking are still executed with the buttons.
*In two hand mode, the character is controlled with the stylus, and jumping, kicking, and crouching are done by utilizing either the buttons (for left-handed players) or the dsnds Control Pad (for right-handed players). The movement radius is larger with this control option, and all camera adjustments are done with the touch screen as well. The dsnds and dsnds buttons are not used.

On the Nintendo 3DS, however, the 3ds makes for a more authentic feel of using the Control Stick, making for better and easier controls. However, the player will still need to press dsnds to run and can still only move in eight different directions.

|rowspan=34 |The first and default character of the game, Yoshi must find Mario, Luigi, and Wario, who have been imprisoned behind doors by Bowser. He has decent speed and is good at jumping, being able to flutter kick to reach high places. He cannot punch, however, and consequently cannot grab large enemies. He can however, eat small enemies and turn them into throwable eggs, making him the only character with a projectile attack.

|rowspan=34 |Mario is flung behind a door with Goomboss and is necessary to find. Using Yoshi, from the starting point in the castle, the player should go up the stairs and to the right door. The player should go straight to the next door, go through the 8 star door and hop into the Mario painting. The player has to fight Goomboss for the M Key by jumping into a hollowed tree stump at the highest point of the level. Then the player has to go back to room with the stained glass windows with Peach on them and unlock the M Room to find Mario. As the most balanced of the four playable characters, Mario plays very much the same as he did in the original Super Mario 64, with good all-round capabilities.

|rowspan=34 |Mario's younger brother Luigi is optional to find, but is required to obtain some Power Stars. The player has to go to the top floor of the level Big Boo's Haunt with Mario. When Mario reaches there, he has to fight King Boo for the L Key, which is used to open the door to obtain Luigi. Next to Yoshi, Luigi has the weakest attacks, but he has the best speed and jumping capabilities. He can flutter kick to briefly slow down his descents, slowly hover down from a backflip, and can even run on water briefly.

|rowspan=34 |Like Luigi, Wario is optional to find, but is needed to grab stars the others cannot retrieve. Once the large door right at the head of the stairs is unlocked, Luigi has to go inside, then get past another door leading to Snowman's Land. There are two Power Flowers, so the player has to use Luigi to go transparent into the mirror by the Snowman's Land wall (or clip through the mirror by using numerous long jumps), and he has to fight Chief Chilly for the W Key, which is used to open the door to find Wario. He has the worst speed and jumping capabilities of the four, but he is by far the strongest- being able to smash through black bricks and send enemies flying with a single blow.

|align="center" |Balloon Mario
|Balloon Mario has the ability to float in a puffed out formation of the stomach to reach high places. The player must press dsnds to rise, while moving in a different direction with the D-Pad. Mario will begin to descent when no buttons are pressed. The ability will cancel if the player presses dsnds during flight. The effect will wear off by itself after a short amount of time.

|align="center" |Vanish Luigi
|In this form, Luigi has the ability to become invisible and is able to pass through solid matter. The player can control Luigi as normal. Vanish Luigi is not immune to lava, quick sand and drowning. The ability will wear off within a short amount of time.

|align="center" |Metal Wario
|This form gives Wario the ability to become metal, which gives him invincibility. Merely touching an enemy will defeat it. He also sinks when submerged in water, which allows him to walk on seabeds. However, Metal Wario will sink fairly quicker than normal in quicksand. Normal controls are used in this form. The ability will wear off after a short amount of time.

|align="center" |Fire Power
|Yoshi's fiery breath has the ability to melt ice and roast enemies. Players use dsnds to make Yoshi breathe the fire, which temporarily replaced his lick attack. Yoshi is given a time limit which restricts the time given to breathe fire. This ability can also be reached with a bonfire, found in snowy courses such as Cool, Cool Mountain. However, this will only give Yoshi one fire breath before the ability is canceled itself by a short amount of time.

|Eight Glowing Rabbits
|After 8050 Power Stars are secured, Glowing Rabbits randomly appear around the castle in place of ordinary ones. Eight must be grabbed to earn a Star, but they are so scarce, it's rare to find one. Yoshi can wrap up this problem, though. He has six rabbits out in front of the castle, three in front of the bridge, one in the moat, one in the flowerbed, and one in the hedge. The seventh one can be found in the basement next to the Lethal Lava Land painting. When the last one is caught, a key is given that unlocks the last room in the Character Selection area. Inside this room is a Power Star. If Mario, Yoshi, Luigi and Wario go in the room after the Power Star is collected, a Boo is heard laughing and Mario, Yoshi, Luigi or Wario exit the room and groan.

Sometimes, when the player long jumps under a falling pillar in Jolly Roger Bay, the pillar will be destroyed, and the player stay squished until they lose a life. Note that this only works in version 2 of the game.

Hatless Power Flower Abilities
The player should enter Tall Tall Mountain as anybody and get anyone else's cap. With the cap on, he should go get the Power Flower atop the mountain, and then get Ukiki, while the Power Flower is still in effect. They should wait for it to wear off and, while they're flashing back to normal, they should hop into the water, but should be back to normal by the time they hit it. When in the water, the player should head back on land via the waterfall (if they go on land normally, Ukiki will give his speech, causing the character to return to normal). When they have climbed the waterfall a little, then they can get on land. The player should then get to the top of the mountain via the owl and get the Power Flower. Depending on which cap they got, the following effects will happen:

*The artwork of the castle on the box art is different from the design in-game. The design on the box art is actually based off the castle that appears in Mario Circuit from Mario Kart: Double Dash!!. This also applies to the star.
*In all regions, the painting for Jolly Roger Bay is from the original Japanese Nintendo 64 release, even though it was also changed in the Rumble Pak version. Similarly, when Mario goes to sleep after idling for too long, he does not talk in his sleep.
*When the player puts on the Mario cap for the first time, the game states that the player must press dsnds to do the wall jump. This is incorrect, as the player must press dsnds to wall jump.
*In the Korean version, there is no Rec Room and the rabbits for minigames.
*In the title screen, if the player taps Mario's face, a drawing of Mario appears. The third time this occurs, a Luigi drawing appears.
*If the player presses dsnds in the title screen, a full color shadow appears instead of ink.
*The instruction booklet has a mistake where Luigi's speed is similar to the rest of characters but Wario. In fact, Luigi is the fastest.
*The UK version of the game's manual mistakenly reads, "Thank you for selecting Super Mario DS" instead of the full name.
